I've used Nero Vision Does a respectable job, but that's not free.

Check here http://www.afterdawn.com/guides/ lots of guides free program links.
I use Mediaportal which uses Mencoder (both free) to cut commercials out of recorded tv.
Mencoder is the backend of cutterman and others too, Mencoder can be used with command line if you want to go that route.
Mencoder works with .AVI and .Mpeg i know for sure dont know about other formats..

I've used windows movie maker (older version) worked fine.
